I have tried adding another layer and filling it with black and white. I have tried the show trans button with all the file types.
I am stumped. I have a client that wants this design on orange, but i can't get it to stop bleeding through.

Okay, first of all save your file with the separate layers for safe keeping in case you need to back up to start.
Then Save as... and rename the file slightly to use for what we are going to do
Now, make a new layer and send it to back (either in the layer menu under arrange layers or on the layer window drag it to the bottom,
Now select the everything on the top image you DO NOT WANT TO SHOW ON THE SHIRT AS WHITE OR BLACK, so use the magic wand tool and select the outstide area of the image, now select the new layer you made, right click on the selected area (the area you picked up with magic wand) and choose select inverse, then fill with white.
This should fill in the area with white under the black work and leave the outside transparent.
Now merge visible layers by selecting all and doing ctrl+e
Now save it as a png
After you upload in and are working with it on the customize menu, click the gear and TURN OFF show whites as transparent.
---also note---
O went and tried it with the show whites as transparent turned off with what you had uploaded just before I wrote this and it did not come up white, so either you lost your white layer because you had it hidden in the file when you saved or you have found a bug.
so I would make one other suggestion
Use an off white, either a super pale blue or super pale yellow and see if it works with that.
Visually it would read as white to the human eye but may be a good work around for the interface as the interface is looking for #ffffff to knock out, not the hex for a pale yellow or pale blue
